Of course, you can always enjoy tapas on the beach, but they're likely to get a bit water-logged.

Once fed, make the most of the afternoon. Walk through the art galleries in el Centro. Spend some time enjoying the rain on the beach. Head for the Rio Cuale market and shop for an umbrella. After all, a rainy day in Puerto Vallarta shouldn't mean a day without fun.
